Lightning files missing message

You see this message:

If you are uninstalling Lightning, just refresh your Modifications.

In other cases that means that Lightning files are not uploaded properly. You need to upload the contents of upload folder of Lightning install ZIP to the root of your shop.

Make sure, that Lightning PHP files are present in catalog/controller/extension/lightning/ folder of your shop.
